At a glanceThree nights in Yogyakarta for Borobudur at dawn and the Ramayana ballet at Prambanan, four in Komodo for the Padar sunrise hike, dragons and manta rays, then four on Nusa Lembongan, a car-free island a short boat ride from Bali. Domestic flights connect through Bali. It suits adventurous couples who want more than one island. Go from May to September.
This is the Indonesia honeymoon for couples who want to see more than Bali. It links three very different places with two short domestic flights, all connecting through Bali's Ngurah Rai International Airport.
You start in Yogyakarta, Java's royal city, with two of the greatest temples in Asia within an hour. Borobudur rises out of the mist at dawn among rice paddies and volcanoes. Prambanan's spires frame the Ramayana ballet at night. Three nights here are full of culture and very good food.
Next you fly east to Labuan Bajo for Komodo National Park. This is the adventurous heart of the trip: a sunrise hike over three bays on Padar Island, Komodo dragons with a ranger, pink sand and manta rays. Four nights leave room for a night on a wooden phinisi if you want one.
The finale is Nusa Lembongan, a small car-free island off Bali with clear water, seaweed farms and sunsets over Mount Agung. Four slow nights there let you finish rested, with an easy boat back to the airport.

Day by day
Days 1–3: Yogyakarta
Fly to Jakarta (CGK) or Bali (DPS) via an Asian or Gulf hub, then take a domestic flight to Yogyakarta International Airport (YIA). The airport sits about 45 km west of the city. The airport train takes about 35 to 40 minutes, but a private car is easier with luggage.
On day 2, go to Borobudur at first light. Walking around the great Buddhist monument as mist lifts off the surrounding paddies and volcanoes is the romantic moment of Java. Access rules have changed in recent years, so check how visits work before you go. In the evening, watch the Ramayana ballet beside Prambanan. In the dry season it plays on an open-air stage with the temple lit behind.
On day 3, explore the Taman Sari water castle in the morning and eat sweet jackfruit gudeg for breakfast. If one of you wants adventure, ride a jeep up Mount Merapi's lava fields. Cover shoulders and knees for both of you at the temples.
Days 4–7: Komodo
Fly from Yogyakarta to Labuan Bajo (LBJ) on day 4, usually connecting in Bali. The Bali to Labuan Bajo flight takes about an hour. The airport is about ten minutes from the harbor. Check into your resort and watch sunset over the islands.
On day 5, take a private speedboat day trip. Leave before dawn to hike Padar Island's ridge at sunrise. Standing at the top as the light hits three curved bays, one of them pink, is the romantic moment of Komodo. Continue to see Komodo dragons with a park ranger, swim off Pink Beach and snorkel with manta rays at Manta Point.
Day 6 is for rest by the pool. On day 7, book your splurge: a night aboard a private phinisi, a traditional wooden sailing boat, anchored in a remote bay. Read reviews carefully, ask about safety equipment and licensing and choose a boat with air conditioning and private bathrooms. Carry your passport, as rangers may check it.
Days 8–11: Nusa Lembongan
Fly from Labuan Bajo to Bali on day 8, about an hour. Drive about 30 minutes to Sanur and take a fast boat of 35 to 45 minutes to Nusa Lembongan. Expect a wet landing, so wear sandals and pack light. Hotels use small pickup trucks to move luggage.
On day 9, cross the Yellow Bridge to Nusa Ceningan for cliff views and lunch. Watch the waves explode at Devil's Tear in the afternoon. On day 10, paddle a jukung through the northern mangroves in the morning, then take a long lunch at Mushroom Bay after the day-trippers leave around 3 pm.
Keep day 11 completely free. Swim, snorkel from the beach, read and nap. In the evening, sit on the sand at Jungut Batu with a drink as the sun sets behind Mount Agung across the water. That quiet sunset is the romantic moment of Lembongan. If you still want marine life, mantas are a year-round sighting off nearby Nusa Penida.
Day 12: Home from Bali
Take a morning fast boat from Nusa Lembongan back to Sanur, about 35 to 45 minutes. A car to Ngurah Rai International Airport (DPS) takes about 30 minutes outside rush hour. Choose an operator with life jackets and a good record. Leave plenty of time in case of a late boat.
Many flights home leave late at night. If yours does, consider a day room near the airport or stay on the island until the afternoon. Morning seas are usually calmest, which makes an early crossing more comfortable.
There are no nonstop flights from Indonesia to the US. Most couples connect through Singapore, Tokyo, Seoul, Taipei, Hong Kong or Doha. Check the date of Nyepi, the Balinese Day of Silence in March or April, since the airport closes for a full day.
Getting Between Stops
Two domestic flights and one boat do the work. Yogyakarta to Labuan Bajo usually connects through Bali. The Bali to Yogyakarta leg takes a bit over an hour and Bali to Labuan Bajo takes about an hour. Labuan Bajo back to Bali takes about an hour, then a 30-minute drive to Sanur and a 35 to 45 minute fast boat to Lembongan.
Book domestic flights with generous connection times. Weather and schedule changes are common in Indonesia. Checked bag limits can be strict on smaller aircraft.
In Yogyakarta, ride-hailing cars are cheap and easy. Hire a car and driver for temple days. Komodo National Park is reached only by boat, so book a reputable speedboat or phinisi operator. On Lembongan, walking and cycling cover most needs, with short boat taxis between beaches.
Where to Stay
In Yogyakarta, split your nights or choose one base. Around Borobudur, Amanjiwo and Plataran Borobudur are the best-known upscale choices, with views of the volcanoes. In the city, The Phoenix Hotel Yogyakarta occupies a colonial-era building and The Royal Ambarrukmo stands beside a former royal pavilion.
In Labuan Bajo, AYANA Komodo Waecicu Beach is a full-service resort with a pool, spa and sunset views over the islands. Sudamala Resort Seraya, on Seraya Island, is a boutique option with bungalows on the sand.
On Nusa Lembongan, Batu Karang Lembongan Resort is a long-running upscale option above Jungut Batu. Sunset Beach and Dream Beach in the south feel more remote. Nusa Ceningan suits couples who want cliff views and fewer people.

When to Go
May to September is the best window for the whole route. Yogyakarta's dry season brings clear mornings for Borobudur and the open-air Ramayana ballet. Komodo is dry from about April to November, with April to June especially pretty while the hills are still green. Lembongan has its calmest seas and clearest water from about April through September.
July and August are the busiest months, with more boats at Komodo's popular spots and full villas on Lembongan.
The wet season runs from about November or December to March. Komodo boat trips can be canceled or rerouted in bad weather and the crossing to Lembongan gets choppier. Avoid Indonesian school holidays and the week after Eid if you can, when domestic travel peaks and flights fill.
Budget and Booking
Plan on roughly $150–600 a night for two. Yogyakarta's boutique hotels run very roughly $60–150, while luxury around Borobudur runs much higher. Beach resorts near Labuan Bajo range from about $150 to $500. Lembongan's private-pool villas run about $150–400. All figures are approximate.
A private luxury phinisi often costs several thousand dollars a night for the whole boat, while shared overnight trips can cost a few hundred dollars per person. Book your boat first if you want a specific one.
Other costs include domestic flights, Komodo National Park entrance and activity fees, which have changed several times and are usually handled by your operator, temple tickets, the ballet, guides and fast boats. Food is good value everywhere.
Make It Shorter or Longer
For nine days, skip Yogyakarta. Fly into Bali, go straight to Labuan Bajo for four nights and end with four nights on Lembongan.
With two weeks, add three nights in Sidemen or Munduk in Bali's hills before Lembongan. Sidemen has rice terraces and views of Mount Agung. Munduk has waterfalls and crater lakes.
Or extend Komodo with a two or three night phinisi cruise. Overnight trips move at a slower pace and let you see sunrise and sunset in remote bays without the day-tripper crowds. Couples who want a purer beach finale could swap Lembongan for the Gili Islands, reached by fast boat from Bali in roughly one and a half to two and a half hours.
Honeymoon Tips
Komodo is hot. Plan hikes for early morning and late afternoon, carry plenty of water and wear proper shoes on Padar. Follow your ranger's instructions around the dragons.
On boats, ask about life jackets and the operator's record. Authorities sometimes suspend sailing during storms, so keep a spare half day.
At temples in Java, both of you should cover shoulders and knees. Remove shoes where asked.
Dengue is present in Indonesia. Use repellent at dawn and dusk. If you're pregnant or hoping to be soon, check CDC travel health notices for Indonesia before booking. On Lembongan, wear sandals for wet boat landings and take care on steep roads if you rent a scooter.
FAQPlanning this trip
Is Komodo good for a honeymoon?
Yes, for active couples. The Padar sunrise hike, Pink Beach and swimming with manta rays are memorable. AYANA Komodo Waecicu Beach offers comfort on land. A night on a private phinisi is a romantic splurge. It is hot and involves early starts, so balance it with a slower stop.
Can we fly directly from Yogyakarta to Labuan Bajo?
Usually not. Most routes connect through Bali or Jakarta. The Bali to Labuan Bajo leg takes about an hour and runs several times a day. Leave generous connection times, since domestic schedules in Indonesia change often. If you would rather avoid the connection, fly to Bali first and visit Yogyakarta as a round trip later in the route.
Is Nusa Lembongan better than Nusa Penida?
For a relaxing finale, yes. Lembongan has more good villas, calmer beaches and easy walks. Nusa Penida has dramatic cliffs and manta snorkeling but rougher roads and fewer comfortable places to stay. Many couples base themselves on Lembongan and visit Penida on a day trip.
Should we sleep on a boat in Komodo?
If you want the full experience, one night is worth it. You wake up in a remote bay and reach popular spots before the day boats. Choose a phinisi with private bathrooms, air conditioning and good safety equipment. If either of you gets seasick, stay on land and take day trips.
How hard is the Padar Island hike?
It is short but steep, with steps and loose ground in places. Most fit couples reach the main viewpoint in well under an hour. Go at sunrise to avoid the heat, wear proper shoes and carry water. The view over three bays is the reward.
